I'm not even sure how this could happen. iPod connects through USB and if lightening fries Yr mobo then it shouldn't continue on through the USB.
Do reboot of ipod and then make sure the directory didn't just get fucked up somehow (look at it as a drive in yr file manager).
That really sucks. I use Podworks to backup the tracks on mine.
